The Bristol City manager's new contract ties him to the club until the summer of 2013.
Johnson said: "I'm very happy to have signed this new deal.
"The chairman sat down with me over the summer and in the early parts of this season to explain his ambitions for the club.
"I was very impressed and wanted to be a part of it - and also pleased that he wants me to be a part of such ambition.
"I've been here for three seasons now and we've already made some big strides, both on and off the pitch. The club wants continuity and it's an honour to be asked to be part of that.
"We've worked very hard and asked the fans to see and understand what we're trying to do here. Crowds have gone up to record numbers so I think most supporters agree with what we want to do.
"I've got fantastic staff with me and it would be good to keep that together.
"The chairman and board of directors have always been understanding to my demands and in football that is a very big bonus."
Chairman Steve Lansdown said: "Gary Johnson has proved a top manager and I'm delighted he has committed to the club for the next five years.
"I believe for Bristol City to be successful we have to think long term and ensure stability at the top.
"I look forward to working with him for what I am sure will be an exciting time for this football club."
Gary Johnson joined Bristol City from Yeovil Town in September 2005.
The following season Bristol City gained automatic promotion to the Championship, and last season they reached the Championship play-off final.
